Anyone know how i’m supposed to prepare this file for print with handles that will be diecut in this specific shape?

Will it be die cut?
If yes, I think you would need to make an outline of the whole cut area (the perimeter of the bag + the inside cutout) on its own layer in Illustrator and save it separately.
Be in touch with the printer, they should have instructions, too.
